The best way to run new phone lines is to make them all home-runs back to a patch panel and not daisy chain them as are most residential phone lines. Also keep the Cat5 wiring at minimum 2 feet away from any AC lines running through your walls, this prevents interferance from occurring. Here are a couple of links that'll tell you all you want to know about how to run new lines.

Are you going to use computers on this phone line?? You might try CAT-5E for phones and computers. Two pairs of the conductors have extra twists in their pairs which eliminates cross talk. Also when you pull this wire don't make sharp bends where they go around corners or through staples - better yet use those plastic fasteners with one nail through it - and keep away from all parallel runs next to AC lines, if you have to cross them do it perpendicular to them.

this is a great site!
I rewired everything in the house because I had access to everything becasuse I have a false ceiling in the basement as was able to run wires to hell and back....
I used the cat5e for the phone, r11 plugs, I used a 66 punch down block and tool, etc. I ran phones all over the house.
The first line into the house is red and green. the second line is yellow and black.
with the CAT5e blue is red and blue-white is green. so there ya have it. leave the other wires intact for future use...
email me if you have any other questions.
