It depends as to the extent of the rust. You can get some insulated sheet metal from a local sheetmetal shop and overlay the rusted area. Just make sure to seal any new seams where air can leak from. Other than that you can take the measurements and go to the sheetmetal man and have him make you a new one. To replace it though would mean probably removing the furnace.

The plenum and trunk sections are held together with S cleats and "drives." The earliest of trunk lines used 1 inch drives. These are sheet metal pieces as long as the width of the trunk line, looks like a flattened "C" letter with a gap. The trunks have a similar bend backwards forming a cleat that when placed together the drive fits over and is "slidden??" spelling - into place and holds the trunk together. The longitudinal pieces have an "S" cleat that mates the long edges together and provides rigidity to the trunk.

These are typical fastening devices that hold the plenum and trunk lines together. The hot air plenum is usually a box that goes together with pittsburgh locks and is screwed to the hot air chamber on the furnace. the trunk lines come off the plenum with "take-offs" and go together with locks and drives out of galvanized sheet metal pieces.

          Hayzee,
Nice explination, being in Texas I tend to forget that alot of places actually use trunk lines in a residential situation. About the only place you see them here is in commercial jobs, or just plain messed up McMansions. The bad part about the McMansions is the flat out bad designs of the homes themselves. You probably know what I mean though.
