pressure wash the whole thing then wait for the deck to dry. use more thompson's water seal in a plastic pump style bug sprayer and apply the thompson's to the whole deck. the pressure treated wood, the treatment process is done under pressure so the stuff is all throughout the wood.

      jeez o .. Thompsons.. - water

well if i may make a suggestion. 1) pressure washing does nothing to kill mildew or mold, especially mold. Mold is more under the surface than on top. So when u pressure wash all you do is rip small amount of gray wood off the surface. Use a good Deck cleaner. 2) don't use Thompsons its the worst on the market almost anything is better than it. And never put it on with a pump up sprayer. All you will do is pool product which will lead to flashing(excessive product) and not enough product on the other areas.

Just saw this post in passing--something I found by accident when experimenting with products to remove moss from a stone step is that laundry bleach will take moss (also mold) off allmost anything, including a deck. Just dilute it a bit so it's not too irritating to handle.

          sodium hypochlorite

ok .. sodium hypochlorite 5.5 is great on bleach but bleach dries in 3-4minutes on the surface and it takes 7 to kill mildew. Pressure washer will not kill mold or mildew. Bleach is very very hard on your wood. You need a good deck cleaner with surfactants as well as sodium hypochlorite. Always remember mold is like an iceburg. If you kill whats only on top with bleach you might regret it later when u put a sealer over it. The mold will grow through the sealer and you will want to blame the sealer but you did not kill all of the mold.
          Just an FYI
