Shingling a roof

Just watched a video on "this old house" how to shingle a roof. Pretty good but he did not mention after removing the support that hold the 2 x 12's to stand on what he used to fill the holes after removing the nails that held the support on the new shingles. I am assuming calking or roof cement?

Correct, roofing asphalt is what you need to use, don't use silicon or any other type of caulk. Cut the tube nozzle fairly small and when you apply it try to push the asphalt sealant into the hole.
