With my closet flanges........I plan to install vinyl sheet flooring in the bathrooms. I have the closet flanges screwed to the subfloor right now. I will only need to install 1/4" sheathing over this for the vinyl. Do I need to raise the closet flanges 1/4" off the current floor or will it be Ok as is?

Technically the underside of the flange is supposed to be flush with the finished floor.
The Top of the flange MAY NOT be flush with or recessed below the finished floor.
You should be okay with 1/4" underlayment and a vinyl floor, but no more than that and you may want to consider using an oversize wax ring when you reset the toilet.
